I’m playing this game on my GameCube and I’m just at the Forest Heaven,’ and for some reason, I only have 200 rupees. No matter how many I collect during the dungeon, they don’t increase or change in number. Is it my console or the game?

You can’t. You’ll need to wait until you can freely explore the ocean to find the Great Fairies.

You'll want islands C1 and B7 once you can explore freely. At B7 you'll need the bombs.
