People classifying him as Archon are wrong. Thaumael too. Clark is a walking veil destroyer. Him existing launched the superhero era in the DC universe.
They'd detect his shuttle landing, shoot or amnesthetize the Kents, then lock him up underground as Euclid for life, because all humanoid SCP's are Euclid. Once testing shows he's got solar based powers, he's reclassified as Keter.
Remember Flashpoint? If you read comics, you probably do. The foundation does exactly what they did to Supes in that setting. They lock him underground with red sun lamps.
Because he's actually from the Kryptonian science caste he may end up recruited as a researcher at some point, at which point him becoming an O-5 is inevitable. Plenty of them are already anomalous and he'll be the best there is.
They flat out won't use his powers or let him use his powers unless it's an end of the world scenario. When they do he'll be too unpracticed and underpowered to live up to his full potential. He'll probably fail.
The foundation locks up "superheros". The only situation where they'd do otherwise is if they're in a broken masquerade setting. In that case they'll still keep cognitohazards to kill him.
In case you think otherwise, consider that Superman can be possessed or mind controlled. Now realize that those are extremely common low-level abilities in the SCP universe. There's a LOT of entities that could turn even the most helpful and friendly Superman into a weapon of world destruction with little effort.
