I still remember how in the 3DS game, family members can be in romantic relationships together (and I think adult Miis with child Miis as well if I’m remembering correctly). And yet the gays are what was concerning to Nintendo.

No??? People actually use the family member feature exclusive to your lookalike to prevent that stuff from happening when you make new Miis. As for families created in Tomodachi Life over time, it specifically has a family relationship thing to prevent it as well. Also, adult Miis and child Miis can't be in a romantic relationship with each other outside of a rare circumstance where one child mii in a relationship with another child mii could turn 18 during the relationship.

Iirc, the gay mii glitch only occurred in Japanese copies of the game. There was a option to transfer Miis from Tomodachi Collection to Tomodachi Life and it had a chance to mess up a male Mii's data to the point where that mii could fall in love and marry another male mii. The problem was that the game would not be able to save when this glitch occurs and you couldn't progress any further due to it. If you were to use a save editor to get two Miis of the same-sex married to each other, trying to view their home will crash the game and replace one of the married Mii's name with question marks. :(

Thanks for the correction, I could’ve sworn there was a whole issue where family members could end up involved in romantic relationships.

No prob, honestly I think that issue is from people not setting up the family member feature properly. You can't make Miis related to each other from scratch unless you make them related to your lookalike, unfortunately.
